You don't say how many photos you are trying to stitch. If the Canon stitch program doesn't work then what I found was I needed two different progams. I tried most and Autopano Pro2 worked the best. The occasional one it had trouble with I used Photoshop CS4 merge in Automate. The free version wasn't user friendly re Autopano Pro.
If you do large panoramas and want more control they you have to reach into your pockets. Try them first. You will be surprised at how poor most are even though they all claim to do this and that. Can they stitch a 100 photo panorama? That is one heck of a test. You never know when you go nuts and do a huge pano.
